BBB hangs on reboot after upgrade

I've reinstalled twice from the original tar.gz image. I do a "pacman -Syu -force filesystem" to upgrade the system (because it complained that folders like /usr were present.) Then I issue a reboot command, and it hangs on the penguin. I've tried twice and both times it hangs with the penguin on the screen.

However if I reinstall the SD card with the original image, it works perfectly.

Anyone have any ideas? I've tried redownloading, but the image works perfectly until I do a system upgrade.
