I'm using Pogoplug with ALA, and I use Putty to log in and do stuff.
I can use the X button to close out putty. I can also type in "exit". Do they both do the same thing? Does it leave sessions opened on the Pogoplug?

Neither leaves sessions open.
Ctrl d works too

Fire up two putty and do "ps | grep ssh", you should see 3 lines.
Now "X" one putty, and do "ps | grep ssh", do you see 2 or 3 lines?
