If SATA performance stays this way, I will probably stay with my patched 2.6.31.14 kernel for the Pogoplug V3 Classic.

On my Pogoplug V3 Pro, though, and my tests with the PM362 (Jmicron JMB362 based) mini PCIe adapter, I'll be sure to try the new kernel.
For the love of god I couldn't get the mini PCIe adapter running with the Pogoplug V3 Pro and the 2.6.31.14 kernel, yet. Does not even recognize the adapter, which works fine on other systems.

Well, that modified 2.6.31.x from PLX is a massive pile of *****. Seriously.

Well, I don't know what you mean by that exactly.
Thing is, it does work and is faster than the current newer kernels.
So, why would I want to use the newer kernel, if I don't have hardware that needs it? It's an honest question.
I would really like to have a newer kernel that works like a charm. But as it looks at the moment, I'm sorry to say but this is not the case. At least not yet. ;)

Clearly when using dd as demonstrated above, there is a clear performance gap. What happens when you copy a real file? I've never gotten near 48MB/s in real life with my PRO. Is it possible there is a different bottleneck that makes pushing this moot?

No, I doubt there are other bottlenecks involved. Although I still don't understand the use of a block size of 500K for the dd commands.

Anyway, using a SSD (OCZ Octane 128GB), I've also seen more than 60MB/s write speed, using SATA on PRO and/or Classic.
True, 48MB/s write speed is not bad at all and read speed is just fine.
But there is no denying, that the SATA performance of the old kernel sources is still better than that of the new sources.

Nobody says, though, that this can't change! I would be glad to see it happen. It just seems that we are not quite there, yet. ;)

I don't see how 50 MB/S is a problem given USB does 30MB/s max. Over the network there will be another bottleneck which is the CPU. The reason to use this kernel is to be able to use systemd.

You can do that with a patched 2.6.31.14, too. ;) So that can't be the one and only argument.

I thought that was the reason there is no new rootfs for oxnas with systemd.
