Booting original Pogo OS rather than Arch

I am running Arch on my Pogo E02 and it is working great. Weird problem that I don't see mentioned in the forums however is that whenever I have to reboot the Pogo I get either the Pogo OS or the Arch OS, they alternate every other time. I am running Arch on a USB flash drive and I see that they have their problems, is this alternating boot with the installed Arch and Pogo OS a common problem when running from USB flash drive? Does it go away when you run from a regular USB hard drive?
